This sounds like a ground loop. You should try an isolation transformer.

I saw you mentioned trying the "ground lift" but the ground lift on the amp is only for the DI out.

You need isolation in your effects loop and/or between the amp and the interface.

For the effects loop, the noise issue exists without any pedals, i.e. you can plug a cable from send into return and the noise is there, IF the cable is routed on the return side of the amp. So the amp is generating enough noise that a cable can pick it up and then that comes back into the loop. Apparently that's a byproduct of the type of effects loop that is used. Routing the cable on the send side seems to drastically reduce if not eliminate the noise. I need to try the new cables which may be better shielded to see if they are more immune to the noise.

For the capture noise, I bet you are right for a ground loop. I did a bit of searching and it looks like a reamp box with ground lift would solve the issue. I'm not that invested honestly, so probably won't bother. I get very low noise running the amp/load box in the loop of the Axe FX 3.
